I have a 1970 CT1, and I just recently got it all assembled. I am not sure which brown cable should be plugged into the horn. There are two brown cables there that have two put into one connector. Does anybody know how to tell which one it should go to? I think it comes from the rear or front brake switch. There is also a brown with white stripe cable that has a scale it connects to but doesn't reach. What does this go to?

Welcome to the forum. The two brown wires, that go into one, are for the front & rear brake switches. There should be another brown wire that goes to the horn. They are all wired into the same wire leading to the main switch.
Please confirm what year of CT1 you have, (looking at the vin chart here) https://www.legends-yamaha-enduros.com/vin-numbers
If you have a 1970 Yamaha CT1B USA model, it did not have turn signals. If you have a 1971 Yamaha CT1C it did have turn signals. The brown and white wire is used for the flasher relay. If you have a CT1B, you can leave the wiring unplugged as it is not used.
